There is a way in WIN2000/XP. I don't know if it works under Win 95/98/Me:

Start Ztree from the icon.
Move the window to where you want it.
Right Click the window information bar and select Properties.
Select the Layout tab und unselect "Let the system position window"
Click OK
In the message box that opens select All instances of this program.

I don't know od a way this could be incorporated in the installation though.
