The best way I see would be an additional Alt-Log menu subcommand, e.g.

LOG options:  Branch  Disk drive  One level  Relog directory  Tree only         
1-9 Levels Unlogged branches only Obey ZNoLog.ini
F1 Help Esc Cancel
(example in cols:80)
The Alt-Log, Z command would log all unlogged branches within the current highlight, but obeying the ZNoLog.ini directives.

In 96-cols window or larger, ZTree shows the 'F5 Skip junctions' help as well.
Fortunately the new option would still fit into the gap, like this example:
LOG options:  Branch  Disk drive  One level  Relog directory  Tree only         
1-9 Levels Unlogged branches only Obey ZNoLog.ini F5 Skip junctions (no )
F1 Help Esc Cancel
